Summary

Antimicrobials (AMs) are widely use to prevent and treat infectious diseases. The new European regulatory scenario asks for a substantial reduction of AMs use in order to control antimicrobial resistance (AMR) spreading. Therefore, this dissertation aimed to investigate poultry and dairy cows farming systems applying a different Next-generation sequencing (NGS) approach. In poultry farming, ensuring gut health and efficient growth performance has become one of the biggest challenges. Investigating the AMs effects on gut microbiota and host intestinal barrier allows the identification of the mechanisms underlying the intricate relationship between host, microbiota and AMs. The introduction of new limitations in AMs use requires the implementation and the improvement of the diagnostic tools, available for AMs identification in food matrixes. In this context, this thesis firstly investigated the role of AMs at gut barrier level using 16S metabarcoding, associated with histopathology, IHC and gene expression techniques. The results of this research suggest an influence of AMs on the gut microbiota, characterised by dysbiosis. Moreover, the identification of intestinal microscopic lesions and their association with microbiota alterations revealed a negative effect of AMs on the gut barrier of treated broilers. On the other hand, in dairy cows farming there is an urgent need to support new studies with the aim of identifying new biomarkers for an early diagnosis of mastitis. An early identification of subclinical forms will allow the application of preventive pharmacological treatments and efficient biosecurity measures. In this study, the role of miRNAs vehiculated by EVs has been investigated in the modulation of mastitis and in their application as potential early predictors of subclinical mastitis. A panel of 4 main miRNAs has been proposed. According to the functional analysis, their function is mainly related to immune and inflammatory functions. In conclusion, it is possible to confirm that NGS technology has been a useful choice in the investigations of the relationship between host, microbiota and drugs. NGS application can be a powerful tool to find new solutions and support the new requirements derived from the veterinary scenario related to AMR and AMs use.
